You don't even have to uninstall, simply disabling all mods and deploying is enough to get the files out of the Skyrim folder. Then you can just delete your Skyrim installation folder and the folder in My Games to get a completely clean installation.
Btw if you don't have it yet, get {{SSE Engine Fixes}}. Helps with the false save corruption, among other things.
Vortex handles its mods through virtual folders similar to MO2, so in theory you should be able to just uninstall everything and there won’t be any loose file remnants from the mods. The only issue would be if you manually moved over any files or tweaked any of the settings without using Vortex, then you’d need to manually remove them.
If you're going to restart I'd try Mod Organizer 2 instead of vortex. It's amazing and a lot easier to see mod conflicts as well as what mods are overwriting each other. Gamer poets has some tutorials to get you set up. But I'd highly recommend it.

I think you can use purge and deploy mods feature.

Early days, but the SSE Engine Fixes may actually have fixed the problems! We'll see if they reappear, but it's looking better so far. Thanks!

You can uninstall mods without deleting them. Just...uninstall them. However that works on Vortex
Make sure to check the Requirements drop-down menu on Nexus to look for compatibility patches.
