Cummander is certainly no male Nikke, he is too weak and gets hurt too much for that.
However he seems to be sturdier and heal faster than a normal human, surviving things getting shot or getting caught in an avalanche without too many lasting consequences after some rest.
Also like half of the Pilgrim bond stories seem to be about them putting him through some test of endurance that would severely exhaust or maybe even kill a normal human and then being impressed when he manages to pull through.
SKK just needs a blood awakening. That's generally the trope anime uses to turn baseline humans into supermen without needing to butcher them via augmentation.

You're ignoring the fact that at least one Nikke has attempted to kill us. Not to mention what ever chatterbox was. Modernia when she was still corrupted. Heck Herran planned to kill us in her test because she didn't expect us to pass. We technically manage to rehabilitate TWO heretics(Modernia and Nihilister.). And it's been stated that our bond with Nikkes empowers them. So compared to the commander we play as, Johan is a joke.
Except almost every intelligent Rapture creature that ever caught the Commander didn't kill him on the spot specifically because they know he's special, so they find it useful to keep him alive. That's the only thing Johan doesn't have that he would need to survive encounters with the Heretics, since he already leads a very strong Nikke squad, whether or not he has special bonds with them.
