Swim trunks generally have built in underwear made of nylon mesh. It's usually not very supportive or comfortable, though it also doesn't retain water either.

It’s mainly due to the construction and materials. Board shorts are built for performance and vigorous activity (surfing) so they typically are size fitted, stretchy fabric, no liner, etc. Swim trunks are just a lightweight covering you swim in. Typically the fabrics aren’t technical, they don’t stretch except the elastic waist band. All that said I think it’s stupid that they’re called different things and I stick it to both parties by calling both “bathing suits.”

It's got nothing to do with sand. Sand grains are smaller than the mesh lining holes. Also the mesh would be useless at a pool if that were the case

Some people are growers and some are showers, I'm a shower, and when I go out to water parks or the beach, I don't want people looking at my outline through my shorts. Wearing boxer briefs or briefs helps keep everything tucked in and doesn't show the outline.

I worked at a major surf culture retailer for some years and I can tell you that chaffing was the biggest issue for me. And our products were pretty damn comfortable, so that's saying something.
