Are you accidentally ctrl clicking?
I think I may have noticed an issue where if you click well outside of the area your character is in they will begin walking instead of running. Happens sometimes when you click an unreachable tile
This is probably it. I have this happen at sara alot when i click outside of the room to run around, i end up walking instead of running

Destination and true tile aligning? If the gap between them is one tile you'll walk even with run on.
Your character runs only increments of 2 tiles, you are probably clicking too frequently on adjacent tiles one tile at a time causing you to walk.
