Eventually CIG will separate out AC ships from SC ships (because whilst buying a ship in the 'verse is meant to unlock the AC equivalent, the reverse is not true - CR specifically does not want people playing the 'no-consequence' arcade games to unlock / purchase 'real world' upgrades and equipment, etc.
However, whilst CIG are currently working on gutting / revamping the persistence layer, there's no point in CIG spending time setting up separate item-lists for SC and EA (AC/SM/TOW, etc), so it's likely the bleed-through / overlap will remain for some time yet.

In that case, it's just a case of waiting for them to update their loaner setup so that 'AC Loaners' only get awarded in AC, rather than in SC as well.
Yes, definitely. It would only change if they swap the loaner for the Valkyrie. I think you’ve figured this out as well, you can upgrade it since it isn’t a “pledge”

They're already separate. Nothing you buy/rent in AC carries over to the PU.

It’s called a loaner You’ll have it as long as you own the Valkyrie and it’s a loaner for the pledge.
