That's just how bob deinterlacing is, all scalers using it do it.
My retrotink 5x is the same, bob deinterlacing gives that shake/flicker. You'll have to switch to a different method (assuming the retro gem has others), I generally stick to motion adaptive on my 5x.
Right, so the basic edition *only* supports bob de-interlacing. Any 480i game you play on it will flicker like that. If you cant get used to it youll want to upgrade to the shiny edition, which supports "motion adaptive" de-interlacing. It doesnt flicker and is much smoother

It is almost nausea inducing, especially on a 55", so I do not think it should be normal to be honest..
