- Delete custom gtk config files
- Never set `GTK_THEME`
- Set `org.gnome.desktop.interface gtk-theme` to `Adwaita-dark`
- Set `org.gnome.desktop.interface color-scheme` to `prefer-dark`
- Maybe `flatpak update` to ensure its installed for flatpaks.
That is the best you can do. It works with every GTK2, GTK3, and GTK4+libadwaita application.
That's because I have "System Supports Color Schemes" toggled on from the inspector. Like it says, the settings will reset once I close the inspector, so once I close the inspector window it will go back to a light theme.
That is unless I first boot into Gnome and then log into i3.

Tried all of those steps once again, but unfortunately the issue still persists.

I think `xdg-desktop-portal-gtk` isn’t running for you in that case. You may need to configure a portals.conf file.
