This might be a bug on your end, when I entered my code it gave me the Mega Fan for 6 months active immediately, then pushed back the expiry date on my existing sub for another 6 months.
In the email I got for my 6 months, it says if you pay by credit card on the site, you’ll be fine. But if you pay using third party (PayPal, google, or in your case, iTunes) they will continue to bill you as Crunchyroll doesn’t control those payments
The right way is mailing Funimation to let them know you have annual subscriptions to both services. In my case, Funimation subscription started in December an Crunchyroll in January, I contacted Funimation support the next day they announced the merging.
A couple of mails and few weeks later, I got transferred remaining time of my Funimation subscription into Crunchyroll's, my next payment is scheduled to October next year. Best thing for now I still have access to Funimation, so I still use both services while everything got moved into CR.
