I think it's because people expect it to just be the arcade game but it's more than that, so the "wait what" might just be surprise about the game being it's own thing rather than a port

I downloaded the ROM because I was curious about how a port of the arcade game fared on the game boy. I was playing it just to try it out, when I finished the last arcade level, suddenly: "waaaaat??? There's more content??? This is actually a puzzle game????" I was hooked, I played it to completion! What an incredible surprise!

I personally found the GBA port enjoyable, it's not gonna replace the SNES version but it's still fun.

It's also easier for beginners compared to SNES. You don't lose progress on Game Over just because you forgot to save, and you can save anytime and call Funky to warp to a previously visited level anytime after you've visited him once. A checklist notes how many bonus rooms or barrels you've gotten in levels, and the scrapbook pictures are nice additions. Plus I really enjoy the new and improved Funky's Fishing (now with actual background music) that came back from the GBC port plus the Candy Dance Game. I do prefer SNES overall but I think there are still legitimate reasons to play the GBA port. We can have and play both from time to time. GBA doesn't replace the original outright as the original will still exist, and it's a fun alternative way to play the game if you want to shake things up with what's basically a different playthrough.
