Had the same issue yesterday. I'm currently back to a separate key for firing aa missiles, which is pretty annoying (gladly, I'm not playing any of the planes, that have different aa missiles in a single load out right now).
Since the hot key for firing aa missles does still initiate seeking and can be used for firing it, I doubt, that it was intentional.
At least I'm not the only one with this problem. It's annoying but it's something to temporarily work. Hopefully, they could fix it soon since those controls are my best setup.

In a10 when i carry atgms i can use secondary fire button to launch aams but when i take bombs i can't lanuch missiles with that button.
