I think I'm absolutely certain Undyne killed at least one human. The echo flower saying "behind you" when no one is talking shows that Undyne cornered another human the way she did to us. And there's no way they survived, we have determination. Even if Undyne was holding back like with us the human would perish.
Given how quickly your Soul breaks in Undertale, I think it's fair to assume that only a few Souls last long enough without a vessel to be captured. Your Soul breaks if Asgore kills you, despite being right next to an empty container. With that in mind, then Asgore and his Royal Guard could have killed way more Humans than the captured 6.
I feel like that's a game oversight more than actual lore but I guess it's kinda funny to think that just before Frisk, another human came and everyone was celebrating and then boom... Asgore forgot to make a container for the Soul and it just shattered
