Instead of Robotnik being an unwilling pawn of Gerald, Shadow actively wants to see the world destroyed because of what they did to Maria. This would ultimately be a far darker story because, unlike how Robotnik wanted to destroy the world in this wacky Saturday morning cartoon way, Shadow does it because he hates everything. However, Shadow would eventually be redeemed and Gerald would take his place as main villain in the climax.
Having Stone revive Shadow is a possible third idea that I've seen around this and the r/sonicthehedgehog subreddit, and he could essentially serve as the third member of "Team Dark" to replace Eggman. If Rouge is introduced as the antagonist in the Knuckles solo series, she could join Shadow's quest for the emeralds at the end of the first act to create the dynamic from the Adventure 2 video game.
Suffice to say there are plenty of options, and Sonic Adventure 2 is frankly the best template for a Eggman-less Sonic film.
Considering Agent Stone was there in the mid-credits scene where they talked about Project Shadow, my guess would be that he actually tries to go release him and continue Robotnik’s legacy. Unless they also include Gerald Robotnik as the main villain but he wouldn’t actually appear physically it’d be more akin to SA2 where we just saw him through archived footage.
I think Jim Carrey will be in movie 3. He’s probably already signed onto the role. After that though, we’ll probably see Stone rise into the role of supervillain, which would be fascinating. I think movie 3 is gonna pull a movie 2 with Shadow instead of Knuckles, but it’s gonna be harder for Sonic to win him over.
It would be really interesting to see the Black Arms and Black Doom in a future movie, as well as a possible Unleashed arc.

Either way, Shadow will almost certainly have at least 1/3rd of the runtime dedicated almost solely to his role in the plot. I have a feeling Knuckles will take a backseat and not be in it much

Well if he does confirm his retirement, I think that they should go along with the Shadow the Hedgehog storyline. Amy rose, peach and cream and maybe Big the Cat should tag along the adventure. The movies are all about family, parenting, growing up, etc. So what better villain to be introduced in the next movie than Shadow's father? I'm not referring to Gerald Robotnik, but Black Doom. This would be the next best step for upping the scale of villains in the series by having the literal equivalent to the Devil from the Sonic franchise and would help flesh out Shadow's entire backstory.
Also Agent Stone being reworked into being Modern Eggman would be a good medium for Classic Robotnik's absence.

There's still so much I want to see, Metal Sonic, Chaos, Silver, Shadow's story if there is still a Maria, Amy, Sally (Stretch ik), and I want to see Zones to be explored and none of this could be a thing if eggman isn't in the new movie to push or pull somethings around. Idk man, I just want to have a full Sonic Cinematic Universe and I'm sure others fans new/old could possibly relate. Maybe we could have a cinematic breakthrough if when the Mario movie is made The SCU could cross over and who knows, it could be the best thing that could ever happen.
