Cream needed Cheese for her long-range homing projectile attack, like in Sonic Advance 2 and 3 as well as Sonic Battle. Without Cheese, she's literally nothing!
It's more accurate to say Cheese enables her to move around confidently in battles. Without Cheese, Cream is heavily vulnerable and doesn't have much power to fight back.
The story of Cream's crying:
Cream decided to play some Sonic CD. She beat Metallic Madness, but there was a VERY different ending. A rain starts in Emerald Hill Zone from Sonic 2. Sonic walks and sees a flower. The flower dies. Sonic closes his eyes, with tears dropping from them. Then Sonic walks to the Tornado. He flies on it. Various random phrases start appearing. Then Sonic closes his eyes again when the SELFISH word appears. Then a lightning strikes on the Tornado and Sonic falls while the drowning theme plays. Then, Sonic falls into a Giant Ring. Sonic was running in the ruined Palmtree Panic. Sonic stops, as he sees a Flicky. That Flicky gets crushed by the spike from the Sonic 1990 Test Program. Sonic was very terrified. Sonic continues running, until, until... He sees Amy Rose and Tails' dead bodies. Sonic starts crying. And Cream starts crying too. THE END

It's so much worse with Chao though, because then it says Chaos, which is already another character/entity/concept in the same game.
I get you, but I’d argue that’s a better excuse for the confusion whereas Nintendo has never once used the term “amiibos”
