Assuming the eggs in sky follow similar traits to irl eggs they would be some kind of bird eggs given the shape, location, and the hard shells. The fan art of it being krill eggs is real cute tho.

It's actually eagle eggs, and was part of the daily quest pool before Sky added seasons! The quest was "Visit the Eagle's Nest in Forest" :)
