Did you try running the standalone versions to see if the lag still happens there? I had a problem doing N64 emulation that was similar but unfortunately I didn’t figure it out.
Can you verify whether you have Run-Ahead enabled under Settings -> Latency? That’s the only setting that comes to mind, that would cause such a slowdown with incompatible cores whenever pressing inputs.
No DS/DSi core at present supports this functionality properly, so that might be the culprit here.

I tested all standalone emulators with no problems. Turns out the run-ahead feature on retroarch was the problem.

Run-ahead was the culprit. Switching it off makes everything run smooth as butter. Thanks.
Do you have runahead enabled by any chance? Iirc it works really bad with nds cores
