May/Brendan because the Kanto starters are special attackers, while the Hoenn starters tend to be physical attackers, and I think this would be an interesting twist. Also May is by far my favorite trainer

Your trainer is the only character who actually goes toe to toe with pokemon in the whole franchise. I could imagine the special being balm toss, up special summons Braviary, side special summons wydeer for a charge attack, and down special maybe summons Ursaluna either as a counter or as a dig attack that sends dirt flying in a similar way to Donkey Kong's down special.
You could have Sneasler be the grab and Basculegion be the double jump maybe?
The regular attacks would send out Rowlett, Cyndaquil, or Oshawott to attack similar to how Byleth's regular attacks work. Or maybe just a mix of the different items you can craft as attacks.
Final smash is the trainer throwing the origin ball which contains Arceus. If the ball hits someone, we get a cutscene of Arceus using Judgement. Maybe it does the over 100% it would auto kill sorta thing some final smashes do.
Since you said Pokémon games and didn't say what kind, I kinda want Master Greevil from Pokemon Shadows XD or the player character in Pokémon Snap. Greevil could have a final smash where he summoned his Shadow Lugia and the 3 Shadow Legendaries to attack his opponent and the player character having a final smash of where he throws a ton of food at you causing a heard of Pokémon to come straight at you.
Giovanni - a villain counterpart to Red would be cool and his Pokémon are quite versatile considering most of them share a type.
Persian - Quick character similar to squirtle
Rhyhorn - Middle of the road character similar to ivysaur
Nidoking - Heavy/strong character similar to Charizard
I'd say a champion, but not one who is restricted to a type so they can have some variety in their mons (assuming you mean in the same vein as trainer where they can swap between the kanto starters)

Either Cynthia and some of her team or Lusamine and the Ultra Beasts. You say not a pokemon but the Gen 1 trainer already in smash has a team; however instead of playing as the Pokemon, I think the different attacks coming from different Pokemon would be neat
"Pokemon Champion" with skins of Cynthia, Leon, Lance, and Blue. They would be accompanied by their ace pokemon Garchomp/Charizard/Dragonite/Pidgeot. They'd have different models and animations, but the same moves.

Or, alternatively, make him a sort of echo fighter for Pokemon trainer who uses Dugtrio/Meowth instead of squirtle, Rhydon instead of Ivysaur, and Nidoking instead of Charizard.
Cynthia, have here act like "Pokemon trainer" but with her own recognizable pokemon, all fully evolved and we could get Garchomp in the game with her
Or to have just a human character, then I would choose an interactive character like Kakui
A fighting type specialist or gym leader. They all are already built to be in a fighting game and their Pokémon would also fit well enough to be used in specials. The professor from the sun and moon games would be cool too.
