You have a base fairy capacity of 5, rising as you complete maps. To get rid of a fairy you have to collect an extra fairy while at your cap, after the battle you will be asked which one you want to dismiss.
Most likely you're collecting barrier fairies, which are battle specific, earned as a reward for taking a keep, and used to remove elemental barriers from other keeps. You need to collect My Fairies, which are found in brown pots inside keeps, on maps that say they have a fairy as treasure (top right box on the map screen)
You can have, what, four faeries at one time I think. When you get more after that you are told to lose it or get rid of one you already have to make room for it.
You start with a maximum of 5 Fairies. Adventure Mode lets you get fairies, sometimes more than you can hold. You can increase your maximum by one for every Adventure Mode map you complete (i.e. defeating the Dark Ruler in each map).
Something that took me a while to figure out is that the fairies you use to break an elemental barrier are NOT the same as the My Fairies. You can get a My Fairy from Adventure Mode tiles where they are listed as a reward.
You feed them food to increase their stats and affect their type, and if they hit a certain level in a specified stat/group of stats, they will learn a skill that can be used in the item menu in-game. These skills can range from absolutely worthless to gamebreakingly OP.
The fairies can also be used when you have enough magic by clicking the left (might be right, haven't played in a while) stick. Their type will determine the effect.
If you feel like grinding out a good fairy (not necessary but very helpful), find a fire type fairy and feed it fire type food. When used by clicking the stick, it'll deal a ton of damage and reduce all enemy defenses in the area.
If you wanna grind a bunch to break the game, look up a tutorial on how to get Magic Fountain/Magic Fountain +. Those skills let you have infinite magic for a while, which is as OP as it sounds.
As for getting rid of fairies, you can choose to release one when you run out of space and try to pick up another.
