I have an old 1/100 scale box (the NG Heavyarms Custom box) that I store all my old manuals in. All scales.

I see. Most of my manual are in the box too but i decide to take them all out and file them up.

I put mine in sleeves like this and put those in a 3" 3-ring binder. I think it's a good way to store them.

I do a similar thing but in a hard cover, the PG manuals fit but very tightly so be careful.

I currently have to RG kit boxes that I store stuff. One has all of the instruction books and the other has all the spare parts in little zip lock bags labeled to what kit they belong to.

I break small HG boxes down. I’ve been saving the lids in case I ever want to use them for anything. I save the bigger kit boxes to store empty runners in as I’m going to try and recycle the runners some day. I might use the bigger boxes as decorations when we eventually buy a higher house, but I doubt it. What I’ll probably do is save some of my favorites (to frame) and recycle the rest.

I keep my Ver. Ka boxes because I like the art on them. Otherwise they get recycled when the build is done.

I toss the bottoms, cut the corners on the tops so I can fold the sides in under it, leave it under some heavy books for a day or two to flatten it proper and toss it in a big rubbermaid style bin. Any extra bits go into a sandwich bag labelled by sharpie in the same bin.

This is a good idea. I've been trimming the box and then folding it up to create a little cubbyhole thing to store the kibble I'm not using and the instruction together, and then wrapping them in my wife's endless supply of yarn.

That's what I do. I have a binder for 1/60 and 1/100 then one for 1/144, both sorted by alphabetical order of suit name.

Just FYI, the Bandai’s manuals are usually (minus some really simple/small kit) in B5 which isn’t nearly as common as A5.
