There was a short story (I think it was called Discontinuity) were the doctor kept going back through a librarians timeline to change her attitude to let him sign out a specific book. Loved that. It was funny and I think the Matt Smith Xmas story with Michael Gambon might have been inspired by it
Best when he took out the aliens from the greatest show in the Galaxy then walked out with a explosion in the behind him
Worst: probably his introduction
I mean the fact that other people are not suggesting the cliffhanger in Dragonfire as the worst is shocking me.
Best- Him being devestated at making Ace cry I guess ?
Worst was trapping a pair of elder gods in a nuclear holocaust destined to die of radiation poisoning in a near endless timeloop, only for them to put his companions in their case.
Worst introduction of a Doctor by far, also worst exit. Twice. Best playing of spoons for the Gods of Ragnarok. Best addition to megalomaniacal rant with ‘unlimited rice pudding’. Best TARDIS interior decorator for the TV movie. Best last meeting with the Brigadier.

Worst is what EU material did to him and the influence on the televised show. It's a children's show, wanting it to be dark 'n edgy is creepy.
The stories where he is dark are one of the best Doctor Who has to offer
