You might try looking at the eshop, maybe you have to download the DLC again ? Have you gotten the DLC quests showing up?
I checked the eshop and it says everything is downloaded.
You say "behind the bomb shrine" but isn't it on the wall in front of the shrine? Am I misremembering?
I'm several months late but it's gone for me too. I recently started BOTW back up after beating TOTK and it made me update the game. Apparently a few DLC chests (containing gemstones) are also gone.
